Will that carb fit on a stock intake manifold for a EVO 87/99 ?

Yes, that's correct - provided your machine is listed in our fit guide, you should have no problem bolting this carburetor up to the OEM intake manifold. You will, however, need the Mikuni HSR-42 Air Box Adapter Kit for fitting the air cleaner on this carb.
What is the adjustor on the side of the carb for?

That adjuster is to be able to tune the idle speed where you would like it.
