Oil cooler works fantastic here in Florida. Will it work with a stock oil filter?

Yes, absolutely. As is noted in the description, these oil coolers will work with stock, or stock replacement oil filters. There's no need to find some odd or proprietary oil filter upon installing this kit. It'll work with anything that currently fits your bike.
Can i mount this between the down tubes on mt 2017 dyna instead of on the side?

While this particular oil cooler won't fit there, not well at least, we do have an UltraCool Below Regulator Mount Oil Cooler Kit that'll fit between the down tubes. It's my understanding that there isn't enough room between the tire and the frame to mount that cooler above the regulator, lest we'd have that option available for you.
